The 3ds friend code is a code for your 3ds; when you register another person, and they register you, then you become friends. You can see when a friend is online, and what games they are playing. In the future, you may also be able to use this code with games you own, so that registered 3ds friends can play each other in certain games. There probably are games that use this feature, I just don't know about them yet lol.
It's sort of like in Pokemon generations IV and V, you have a "friend code" that allows you, when you swap your code with another person and enter it into your games, to battle and trade with them over wifi. It's really just a friend code for all the games on the 3ds, balled up into one package.
